Cosine similarity — a measure of how closely two representations align — dropped from 0.944 within a known drug context to 0.30 when the model was tested on a drug it had not seen, a collapse the authors frame as a stress test rather than a general benchmark.\n\nThe gap matters because spatial virtual-cell models are increasingly pitched as tools for predicting how cells respond to novel compounds. If the learned representations are anchored to specific drug contexts rather than underlying biological axes, those predictions become unreliable precisely where they are most needed.
